A. For 3 months, a hotel will defintely not be the cheap way to go. You should look into an international house, or the like.
Tokyo will not be cheap, anywhere, and Shinjuku will be the highest priced area. You can commute to Shinjuku, though, and it will take about 30 minutes.

Since a hostel can run you up to $3000.00, try and find out if some of the apartments built as staff housing for the WCMC are being subleted on NY Craigslist as that could make it under $2000 for the rental.
